The win was the Jets' first against A-League opposition under coach Phil Stubbins.
Former Jet Jeremy Brockie had a shot sharply saved by Newcastle goalkeeper Mark Birighitti, and Michael McGlinchey rattled the crossbar.
Johnny Steele's free-kick was saved by Glen Moss, before Andrew Durante handled the ball and Joel Griffiths nailed the subsequent penalty.
Ben Kantarovski picked up his second yellow card for a rash tackle on Albert Riera, leaving the Jets with 10 men.
Brockie then equalised for Wellington in the 60th minute from the edge of the area.
However, Newcastle bounced back to regain their lead on 76 minutes.
Substitute Flores provided a moment of magic in his first match for the Jets with a sublime through-ball for James Virgili to poke past replacement keeper Lewis Italiano.
